Hm. I had a similar problem with extracting sound files out of ripped DVD’s.
I used VirtualDub for my problem and it got the job done (one click button, heh). You could try messing around with that.
If Windows Movie Maker supports VOB files, you could edit it from there. Just delete the audio part of the video channel, and add your new audio in the audio channel. Confusing, I know, but you’ll get it once you try it out.
